I don't know how to fix them but always try to keep a copy from your save game via ingame menu (Play on slot 1 for example and copy to slot 2 after finishing an episode each time). I can confirm that a problem in one slot wont effect other slots until whole "prefs.prop" become corrupt which is unlikely.

Save slots are basically entire copies of games if you think about it. Having 2 save slots of FC5 is basically owing two copies of it. So in that case, a save slot should cost the same as a brand new purchase. $60 please.
